So which ones were featured in this series besides the ones listed? Specifically, was Katanagatari, Juni Taisen, and most importantly Medaka Box in it?

Most of the characters are from Zaregoto, Monogatari Series and Katanagatari. There's also Kyoko from Okitegami Kyoko no Biboroku. I don't know if characters from Medaka or any other series show up later, but their class is just formed by characters from these series.
