It is interesting to note that Tet's name is also the 9th letter of the Hebrew alphabet ("ט" in Hebrew). Although it cannot be confirmed at this point, Tet's name ("テト" in Japanese" could be a reference/abbreviation to "Tetragrammaton," ("テトラグラマトン" in Japanese) which would explain why he is the sole god in the series.

In ep 5 at 20:30 there is a clear parody of the movie Castle in the Sky. The main characters are dressed up very similarly to Castle's, they mention Laputa, and say Barusu as they hold hands.

In ep 11 at 3:13 Chie Satonaka from Persona is shown with a censor bar over her eyes because Sora references Persona as being a game.

In Episode 2, as Dola Stephanie pounds her head on the wall, she screeches: "WRYYYYY!!". This is "Brando Dio`s" famous cry from the anime "Jojo no Kimyou na Bouken".

In Episode 3, while traveling on the coach to the chess arena, Sora and Shiro (while talking with Dola Stephanie and Zell Kurami) are imitating how certain characters in the anime "JoJo no Kimyou na Bouken" appears when explaining something or threatening someone.

In Episode 3, Sora imitates the defense attorneys (and most prosecutors) in the Ace Attorney series. Especially in voicing his "OBJECTION!" [Igi ari!/異議アリ!] complete with the white bubble and red text. Lampshaded by him holding out his cellphone that's playing a remixed "Cornered" theme of the same series. The herald(?) looks similar to the Ace Attorney judge.

In Episode 5, the floating city of Avantheim floats overhead while Sora, Shiro and Dola Stephanie are talking. Sora and Shiro shouted that "Laputa" is real, while wearing similar clothing like "Pazu" and "Sheeta". This is in reference to "Hayao Miyazaki's: Castle in the Sky". While contemplating on how to challenge/to get on the floating city, Sora and Shiro held hands and shouted "Balse", while wearing (again!) similar clothing as "Pazu" and "Sheeta" (the protagonists of "Castle in the Sky"). "Balse" is what brought "Laputa" down in the movie.

In Episode 6, right after the end credits (or most of the dialogue of the next episode preview), Sora references Skyrim, where the town guards have repetitive stock lines which became rather (in)famous, "I used to be an adventurer like you, then I took an arrow in the knee." It later becoming a memetic mutation, "I used to X, then I took an arrow to the knee." He [Sora] replaces the 'X' in the previous quoted text with 'be a gamer'.

In Episode 7, Dola Stephanie is infuriated at Jibril for calling her "Dora-chan", which turns her into a "Doraemon" look-alike.

In Episode 7, Sora does "The Gendo Pose" (complete with glasses), while asking Jibril information about the Eastern Federation.

In Episode 8, During question 3 as Sora explains how the Warbeasts are cheating, he uses cards to depict the different races. The cards are very similar to the ones used in the "Yu-Gi-Oh!" anime series.

In Episode 8, the moment Sora and Shiro saw Hatsuse Izuna they both yelled "King Crimson", the whole place turned into a shade of purple. This is obviously a reference to the anime "Jojo no Kimyou na Bouken". Sora and Shiro imitated "Brando Dio's Stand: "The World" ability: to stop time, that is why they seem to have "teleported" and groped Izuna-tan all over. "King Crimson" is also the name of an english rock band from the '60s famous for the song "In the Court of the Crimson King."

In episode 10, when Jibril explains Earth bathing customs to Kurami, Fil, and Stephanie on behalf of Sora, she ends up talking about how the similarities between ancient Roman and Japanese bath house traditions led to "it" being a big popular culture hit, a reference to Thermae Romae.

in episode 10, as they are about to leave the castle you can see another cameo/ parody. Apparently being a carriage driver reminds Professor Layton of a puzzle

In Episode 11, the characters that Sora makes an example of and have black bar on their eyes are namely: (right to left) "Satonaka Chie" from "Shin Megami Tensei 4", "Makise Kurisu" from "Steins;Gate" and "Kathy" from "Akiba Strip" (video game).

In Episode 11, when Sora tells Jibril to stall Izuna, Jibril imitates Archer (Fate/Stay Night) when he was also told by his Master to stall for some time {against Berserker in the visual novel's Fate route}. She [Jibril] imitates him [Archer] word for word, even lowering her voice to add emphasis.

In episode 11, at 01:17, the spaceships that are firing resemble those from the Legend of the Galactic Heroes anime.
