TERRA is an acronym for "Tereno Empireo Rapidmova Reakcii Armeo," which is Esperanto for "Earth Empire Rapid Response Army."

The aircraft carrier Lilia Litvyak is named after the female Russian World War II ace pilot, the "White Rose" of Stalingrad.

The book Barbem is holding when Ishiki shoots him is The Wizard of Oz. It is a reference to the line " Pay no attention to what the man behind the curtain is doing" from the book, an appropriate reference considering Barbem's manipulation of the human race for his own ends.

When Ayato is in the abandonned store, he picks up a box of dried food. When he is looking at the expiration dates, you can see the word "Bones" on the box, which is of course the name of the studio who were involved with the production of RahXephon.

The phrase "Dandelion Girl Coda" which appears near the end of the series is an allusion to "The Dandelion Girl," a sci-fi short story by Robert F. Young which was the inspiration for the basis of Haruka's and Ayato's relationship.

The painting of the bird which continually appears at pivotal moments of the series is actually a flipped version of French surrealist Rene Margritte's "La Grande Famille."

Ayato's other name "Ollin," literally means "movement" in Nahuatl (Uto-Aztecan language) and is also derived from Ollin Tonatiuh (Movement Sun), the fith incarnation of the sun and the universe according to the Mexica.

RahXephon is one of the many storylines used in the game "Super Robot Wars MX".

Ixtli means "true face" in Nahuatl, and is something an individual must attain, along with Yolteotl, in order to reach their version of enlightenment.

Yolteotl means "an artist's heart" "a heart made divine" or " the heart of all" in Nahuatl. Its is a heart that is thought to replace the human heart when the individual becomes more spiritually wise and enlightened

Manseibashi: The place where the subway ends, during the tuning. This is a real place but it is intersting to note that the mansei part literally means "10,000 worlds"

Mamoru can be a name, but it also is a word meaning "to protect" This double meaning provides a great deal of irony for Mamoru's situation.

Two of the Mulian security units have codenames Yoknapatawpha and Macondo. Yoknapatawpha was the name used in the novels of American author William Faulkner for his home region of N. Mississippi. Similarly, Macondo is the name used in the novels of Colombian author Gabriel Garcia Marquez for his hometown. Both names are from fictionalised accounts of real places, just as Tokyo Jupiter is a "fictionalised account" by the Mulians of the real Tokyo.

In the opening song, tattoos are described as being "chiselled in". This refers to the traditional Japanese art of tattooing, irezumi, where the ink was in former times inserted into the skin not with a needle but with chisel-like implements.

In the original Japanese release of episode 6, "Sixth Movement: Disappearing City / Lost Songs Forgotten Memories," Kim's music box plays "Happy Birthday to You." Due to copyright issues, ADV's release of the series has Kim's music box playing a generic tune instead.

The song that Quon is heard humming many times throughout the show is actually called "Polovtsian Dances" which is composed by Alexander Borodin, and part of the opera Prince Igor.
